In principle, there are two PNA/DNA chimera synthesis strategies that can be considered, (1) PNA and DNA oligomers synthesized in solution, and then “block-condensation” condensation; (2) Gradually online solid-phase synthesis using appropriately protected monomers. However, the solubility of PNA oligomers is low, which affects the pre-synthesis of PNA. Therefore, the second strategy is generally adopted, and PNA monomers protected by Boc, Fmoc or Mmt are gradually synthesized online. Among them, only Mmt/acetyl protected monomers can not damage the DNA part, and can synthesize any desired sequence.

Analysis and Purification of Synthetic Products
➢ HPLC chromatography and analytical PAGE for crude product analysis. Observe the HPLC analysis results of the crude chimera, and retain the product when the expected PNA/DNA chimera has an absorption peak, and the remaining uncharged sequences are not retained.
➢ Purification by preparative PAGE. Through UV observation of the swimming band, the uncharged sequence can be seen around the sample loading area. The faster moving swimming band is the main product, which is cut and extracted with buffer. The purified product is analyzed by HPLC and PAGE to ensure the quality of the product.

The monomer protected with Mmt/acetyl group is completely compatible with standard DNA solid-phase synthesis. Using this chemical method, any new PNA/DNA chimera can be synthesized.
- The synthesized PNA/DNA chimeras have binding affinity. When the PNA/DNA chimera is combined with complementary DNA and RNA, the binding affinity depends on the ratio of PNA : DNA in the chimera.
- The PNA/DNA chimera interacts with nucleic acid processing enzymes. By forming Chimeras-RNA duplexes and with the help of RNase H can promote the dissociation of RNA, and can use DNA polymerase and reverse transcriptase for extension.
